Does the download speed get throttled?

I downloaded a channel with >140,000 messages, and this took me a couple minutes. Then I tried to download a channel with 4 million messages, without downloading media, but I stopped at 1.4 million messages after ~10 hours, because the download speed got slower and slower. It's been a few hours, and trying to download small parts of the remaining 2.6 millions still yield very slow download speeds (5% of 500,000 messages took me an hour).

Is it because I hit discord rate limits or got throttled? If yes, how much time should I wait before the rates go back to normal?

Yes, Discord can throttle you, but generally there are other factors that can adversely affect the speed. Some messages can be harder to process than others. For example, messages that contain a lot of mentions or messages with server invites can cause significant slowdowns.
