Pathway Analysis Not Documented

We have developed Xenograft Visualization & Analysis (Xeva), an open-source software package for in vivo pharmacogenomic datasets that allows for quantification of variability in gene expression and pathway activity across PDX passages.

However, when I open Reference Manual PDF of all of the functions' documentation, I get zero matches for the search term pathway and it is not mentioned in the vignette either. Is pathway analysis built-in or not?
