Tag Subcommand: Add flag to include hidden files/directories

The current recursive flag (-r) for the tag subcommand will include hidden files/folders by default. This should be changed to exclude by default, but add a new flag (like -a) that will include the hidden files/directories. The behaviour of the non-recursive tag subcommand should not change.
