If I have a subdomain listed on exclusion list than script is skipping main domain too. And saying that this site is on exclusion list

You're right, I need to look into this.

I got that would be more usefull to set up not exclusions, but what site must be included in backup. Since I adding all the time new sites, it is hard to maintain exclusion list

great idea, i'll keep that in mind when we re-write the backup/restore module
