Clean out unneeded files in /dependencies after vagrant up is completed #400

Leaves a lot of unneeded files laying around when bootstrap is complete. Perhaps have a flag to leave them around for debugging bootstrap issues.

I think all that's needed is mpide and a subset of gcc-arm-embedded. Need to confirm.
