For some reason the same color gets applied to multiple windows, but not all.
I'm on Windows 10, with VSCode 1.34.0 and Window Colors 1.0.51
The way to trigger this (for me) is to open VSCode. Then chose "File -> New Window" and then in the "Welcome" dialog I choose a folder from the "Recent" list. Doing this the title bar will stay blue. If I instead chose a workspace, the new window will switch to a unique color.

It seems like the coloring depends on the project path. For me all projects with the same initial letter have similar colors. I think this feature request proposes an alternative approach.
