Minor changes to support compilation with petsc master plus minor changes to fix compiler warnings.
I have confirmed identical results with one of my test datasets.
Update to readme.
The error I was experiencing related to the need for 64bit indices in petsc. Anyone using real brain images will probably need to configure 64bit indices in petsc.
